Agent Brown was an Agent that worked together with Agents Smith and Jones.

After Rocket is involved in a brawl and subsequently reveals the existence of the Matrix and machines, Agent Brown sets out to investigate and track him down. He manages to find out about his bluepill girlfriend, Mona Thomas, and visits her residence. Once there he introduces himself and reveals he is looking for Rocket, legally known as Harold Zingsser. A startled Mona claims she hasn't seen him ever since he left her awhile ago. Brown accepts her response, but advises her to contact him using his card is Rocket is dangerous due to him killing a person.

Later on Agent Brown is tipped off by the system about Rocket and King being in an alley due to an unaware bluepill entering to dispose trash. The bluepill’s greeting to the two confirms this and Agent Brown begins possessing the man. The bluepill drops the bag and moans in pain as Agent Brown's physical traits and attire morph over. He immediately pulls out his firearm but King shoots him in the head, with his brain matter splattering. Agent Brown immediately leaves the bluepill's body, which reverts back by the time it drops to the ground.
Agent Brown does not give up and while Rocket and King are busy talking, he begins possessing a child skateboarding nearby. The child is seemingly unaware and does not resist, leading to Agent Brown transforming rapidly. King and Rocket immediately run while Brown gives chase. He is distracted by King, who shoots numerous rounds to keep him off of Rocket. Agent Brown also pulls out his gun and shoots back while continuing to chase King. It is unknown what happens afterwards, but it can be assumed that Brown eventually killed King, while the bluepill presumably remained in his possession.
Agent Brown possessing Mona
Afterwards Agent Brown was tipped off through the system catching Mona being with Rocket at a room where the phone was ringing. Brown immediately began possessing Mona, who shrieked and called Rocket. Brown rapidly morphed a panicked and disappearing Mona, whose voice and face faded. Eventually Brown succeeded due to Rocket hesitating to shoot, resulting in him choking Rocket to death. Before Rocket succumbs, Brown looks at the ring phone and remarks that it was for Rocket. Following this it can be assumed that Rocket's corpse was disposed off by the system, while Agent Brown most likely left Mona in a state of confusion or caused her death fighting off a later threat.

Agent Brown attempts to kill Trinity.
He was the first Agent to have a prominent role, being the Agent who pursued Trinity on the rooftops. Afterwards, he would constantly appear alongside Agents Smith and Jones until the moment he injected Morpheus with a program (encoded in some form of silver liquid). Upon Agent Smith's orders, he would then leave with Agent Jones, allowing Agent Smith to interrogate the rebel alone.

During the Rescue of Morpheus, the other two Agents and him were taken by surprise and temporarily killed by Neo using a minigun mounted on a B-212 helicopter. The rescue efforts culminated in Neo waking up as The One and blowing up Agent Smith. Both he and Agent Jones ran away and were never seen again.
Aftermath[]
The Oracle explains how programs are deleted when they are replaced by a better program. And while the exact fate of Agents Brown and Jones are unclear, the appearance of the upgraded Agents (Thompson, Jackson, and Johnson) suggest that they were simply deleted and replaced.
